I used a program called Flatseal to give some filesystem permissions (see pic) to Audiveris flatpak version in Linux Mint 21.3 restarted Audiveris and then all files and folders appered. First simple test produced a *.mxl file but Musescore didn't show it right...
There's a CLI fix for this problem too on AskUbuntu. The flatpak command should work on any distro. It fixed this file permission issue for me.

when I open the file dialogue to upload scanned music score images (.pngs), only two folders of the many in my home folder appear in the file dialogue (Documents & Pictures) my MusicManuscripts folder is where I save my scan images and I can't get to it. I have tried dragging the images onto the UI and I've tried restarting the application. I haven't restarted the machine. nothing works so far
This looks like a bug but I don't know if it applies to other Linux distros or Windoze or Mac
