Fees don't show up for a small subset of merchants using card readers (perhaps other fees as well).
When they check a deposit breakdown, there is a discrepancy between the deposit they expect to receive and what they receive because the card reader fee isn't listed as a line item. This causes issues for business accounting since there is nowhere the merchant can see where, when, or why this fee is charged. (HT @m0untaingoat )

Merchants aren’t complaining because the line items in their payouts are incorrect, missing info, or don’t add up. (reporting).
They are complaining because they are getting charged fees, and we aren’t giving them accurate information about those fees. (fees?)
Expected behavior
Any fee charged to a merchant should be visible within their WordPress Dashboard clearly communicated in some way (e.g. dashboard, email, etc).
