I'm not able to replicate this on my end. Can you check if this is still an issue on your end @zdenys ?
I can change my primary site with that dropdown. I don't see the empty drop-down when I save my settings.
I experienced this problem before, but at the moment is saving my settings. I'll keep an eye in case it returns.
Quick summary
For an a11n WordPress.com account, the drop-down list in My Profile (top right corner) → Account Settings → Primary Site is always empty. If however, you visit https://dashboard.wordpress.com/wp-admin/index.php?page=my-blogs you can see which site is the primary one.
