In #3 we are running GATK on a single sample, but we do want to test a larger number of low coverage 1000G samples. Part of this task is deciding on the subset of low-coverage 1000g we wish to run.

Ask on TCGA mailing list about feasibility of testing a GATK pipeline with low coverage BAM.
