Passing 'selfContained' as parameter #121

The script seems to running without suffering from obvious syntax errors. The scripts invoked seemed already prepared for the --selfContained parameter, if I have not missed anything.

Hi, thanks for the patch. This looks good to me, but I suppose what's now being added to tests/settings.yaml should instead be added to the template at etc/settings.yaml.in. What do you think?

Yes, please kindly add this. I did not know this was existing :) I am not sure if I would want to remove it from your test/settings. Instead, a respective test would be good.

Extended etc/settings.yaml.in template as suggested, fixed a syntax error that I introduced to snakemake.
