Cannot be built with Snakemake 5 #46

The tests fail when building with Snakemake 5.

The reported error is: File/directory is a child to another output.

Looks like it doesn't like that we've got references to both salmon_index and salmon_index/sa.bin or star_index and star_index/SAindex.
