In the Top 100 most highly variable genes section https://github.com/BIMSBbioinfo/pigx_rnaseq/blob/093fe02e9c29e84c10563e7f03ec9f3aa173e9b8/scripts/deseqReport.Rmd.in#L354-L361 you try to save a pheatmap as pdf but it does not save it properly to file. Maybe use pheatmaps filename argument.
