Investigated Paperpile more, it allows for many import styles and exports to CSV, BibTeX, and RIS. It automatically checks for duplicate papers. Since I am trying to use it more I'm going to start using it for this project. I will email you a link for the shared folder. (I don't know if you'll be able to access the feature without an account, but there is a beta for PDF annotations built in!)
