OK. I don't know much about PCGen, but the only reason I didn't try to make a PR was because I lent someone my Monster Manual. Why would it take so long? I'm curious if it would be too much effort for me.
Mate, depends on what your aim is. If you want basic stats, then it will not take long at all. The main problem for NPCs, is they do not have proper classes.
Let me showcase two examples. Archmage and Assassin.
Archmage is an 18th level caster that uses Intelligence, and is given wizard spells. Assassin is a 12th level NPC with specific special abilities.
NPCs and monster follow specific rules - Classes are not granted, and all hit dice is based upon the creature size.
Back to the Assassin and the Archmage. A Rogue is a d8 and a Wizard is a d6 in this edition normally, since they follow NPC rules, all are assumed to medium sized which grants d8s.
In this instance, your intuition for templates may be justified, since granting specific abilities, and casting and then stats, can all be handled from a template. Template can grant kits.
I have been holding off doing monsters completely since rumors of the pcgen next phase of formula system would handle the NPCs in an easier manner.
To help you along, I will handle the first few NPCs from the monster manual, and let you decide how you wish to proceed from there.

Template would not really be suited for this request. You are looking at Kits. This is also quite a time consuming request.
