Sounds like you have FAR installed, in which case, you need to tell the missiles that they're in a bay. (right click menu btw.)
I do have Far installed. I did tell the missiles that they are in a bay. The AI does not open the bay doors to fire the missiles (just flies around with missiles selected) in competition mode.
I started looking at the source last night, to see if maybe I can help figure this one out.
This is a BDA problem, not a FAR problem.

Which bay, missiles/bombs, and mount (hardpoint, rotary rack, ect.) are you using?
Shuudoushi, I'm using 2x rotary racks in a MK2 cargo bay. The rack is facing down, as it is supposed to be, the fore rack has 8 aim-9's onboard and the aft rack is carrying 8 aim-120's.

I think I know the problem. I encountered this while putting missiles on a rotary rack. If the missile is facing a part of your craft, it will not fire properly and might confuse the AI.
But, I can manually fire them "Just Fine"(tm)

Did you mount the racks front to back, or back to front? I could only recreate this with front to back, which causes a "jammed" missile situation (the missile sees that the launch craft is too close to it, thus won't fire via AI).
