MAINT: Fixes SVD-related issues in `rmsd.py` and `timing.py` #32

Description

Changes all SVD-related variable names in timing.py to "MAT"
Fixes SVD keys used in data retrieval in timing.py
Removes unused code in rmsd.py
Casts input cycle as a list in calculations._get_ordered_cycle() so it can accept tuples as input

Another batch of misc changes. Most of these are not tested but are just renaming variables, and general cleanup stuff. The only "real" change just ensures an input cycle is a list, so that's pretty minor in terms of potential code breakage.
