Hi,
I could solve this. I posted it here: http://www.docear.org/support/forums/docear-support-forums-group3/bug-reports-forum6/mac-os-x-docear-wrong-link-to-pdf-files-thread763.0/
Hope this helps others as well.

this is great news. i close this ticket, and create a new one #449
I have Docear configured with a custom folder (my Zotero folder) and when I press the jump-to icon I get an error message from both Acrobat Pro and Preview. The error message disappears before I can actually read it, but it triggers the OS X error beep. This is on OS X 10.9.4. I have the 'import files from sub directories' and 'flatten directories' options enabled.
