Concatenating alignments #2

Hi Benjamin,

Thanks for the tool, it works really good. I was wondering if the script generates concatenated alignments of the marker genes or not. Because when I generated the tree it seemed like it did not make the concatenated alignment, rather it made alignments individually for each gene. Maybe you can consider that in the future.

The concatenated alignment feature is up and running.
