Well, citing a private repos is sort of a dead end. Or are you thinking of making it public? Isn't the citation about the other packages (dada2 etc)? I'm not sure that pipeline provides anything novel for science, it just gets things moving.

What is the best way to acknowledge all the work @btupper has done on this pipeline? Should we be citing the github respository? Other ideas?
