The necessity of dereplicating PCR duplication #276

In some concoct manuals, after aligning the reads and sorting the sam file, the PCR duplications were reomoved by MarkDuplicates before determining the coverage of contigs.

But in the offical manual,

it does not do such a operation.

Could you please explain the necessity of dereplicating PCR duplication?
