Bug: AlignedSubject/AlignedPattern very slow #79

Hi, AlignedSubject/AlignedPattern are very slow on a PairwiseAlignments objects with 10,000 alignments. It does not return a result after > 10 minutes.

I believe this is a bug due to some inefficiency in the code.
