Hi @isarnassiri

Thanks for submitting your package. We are taking a quick look at it and you will hear back from us soon.

The DESCRIPTION file for this package is:

Package: FEVV
Title: FEVV: Functional Enrichment of Genomic Variants and Variations
Version: 0.99.0
Description: FEVV is a tool for chromatin state and genomic feature eSNP enrichment. In our approach we fifteen-core chromatin states and 10 genomic features from the biomaRt (Ensembl) and UCSC were used to annotate a list of SNPs in eQTL profiles or genomic intervals. Based on the type of input we follow three strategy for SNP enrichment. (1) eQTL SNPs as input: for eSNP enrichment analysis, first, for each gene/transcript, we selected associated eSNPs as foreground (F) and SNPs within the 1Mb window around the TSS as background (B) SNP sets. We used the number of overlaps of foreground (f) and background (b) SNP sets in the genomic feature or chromatin state and calculate the enrichment score (z-score and odds ratio). (2) a query SNP as input: first, the 1MB window is defined for the query SNP, and the relevant variants captured from the 1000 genomes data in the European population background. Next, we split the SNPs based upon a LD (R² = 0.8 and MAF = 0.01) to foreground (query SNP and its LD proxies) and background SNPs sets. We used the number of overlaps of foreground (f) and background (b) SNP sets in the genomic feature or chromatin state and calculate the enrichment score (z-score and odds ratio).
Depends: R (>= 3.6.3), SNPlocs.Hsapiens.dbSNP144.GRCh38, BSgenome.Hsapiens.UCSC.hg38, motifbreakR, snpStats, data.table, GenomicRanges, biomaRt, GenomicRanges, VariantAnnotation
License: GPL-2
Encoding: UTF-8
LazyData: true
RoxygenNote: 7.1.1.9001
biocViews: Software, StatisticalMethod
Suggests: knitr, rmarkdown
VignetteBuilder: knitr
NeedsCompilation: no
Author: Isar Nassiri [aut, cre], Benjamin Fairfax [aut]
Maintainer: Isar Nassiri <isar.nassiri@gmail.com>

A reviewer has been assigned to your package. Learn what to expect during the review process.

IMPORTANT: Please read this documentation for setting up remotes to push to git.bioconductor.org. It is required to push a version bump to git.bioconductor.org to trigger a new build.

Bioconductor utilized your github ssh-keys for git.bioconductor.org access. To manage keys and future access you may want to active your Bioconductor Git Credentials Account

Dear Package contributor,

This is the automated single package builder at bioconductor.org.

Your package has been built on Linux, Mac, and Windows.

On one or more platforms, the build results were: "WARNINGS, ERROR". This may mean there is a problem with the package that you need to fix. Or it may mean that there is a problem with the build system itself.

Please see the build report for more details. This link will be active for 21 days.

Remember: if you submitted your package after July 7th, 2020, when making changes to your repository push to git@git.bioconductor.org:packages/FEVV to trigger a new build. A quick tutorial for setting up remotes and pushing to upstream can be found here.

Hello Nitesh,

Thank you for your email.

Excuse me, I use the following script which works: cd ~/FEVV_package/ git remote rm origin git remote add origin @.:isarnassiri/FEVV git remote rm upstream git remote add upstream @.:packages/FEVV git remote -v git fetch --all git merge upstream/master git merge origin/main git add FEVV/DESCRIPTION git add FEVV/R/FEVV.R git commit -m "Fixed conflicts in version change" git push upstream master

but the updated build report is based on the old scripts [the build is not based on updated files]. Can you please guide me?

Best regards, Isar
