Fixed lint problems. #78

Added python linting (flake8) to Travis. A lot of the style errors were set to ignore globally, re-added them all. Refactored some functions and methods to get under the required max complexity.

Thanks Tamas. As I had a big feature branch open, I'm closing this, but I've merged this (mostly by hand) into the feature branch.
