The solution was simple. If the Master Bone was moved up or down the "Pivot Lock L" and "Pivot lock R" bones were left behind vertically. The solution was to update the Copy Location constraints on these two bones to be on the X, Y and Z axes.
This rig is amazing, thanks for making it available and free for everyone.
There is an issue with the "Pivot Foot Switch" function, that, when clicked, moves all the bones down about half the hight of the minifig. The result is the legs of the minifig end up below ground. The Master Bone and CG Bone are the only bones unaffected.
