What change would like to see?

I'd like to be able to program two arduinos, rfBees, XBees at the same time 
using two windows.

Why?

That way I can have a master plugged into one and a slave plugged into another, 
I wouldn't have to keep switching between the Serial Port options pulldown menu.

Would this cause any incompatibilities with previous versions?  If so, how
can these be mitigated?

I don't believe so.

There are a number of potentially confusing aspects to allowing different serial port and board selection between different windows, particularly on Mac where these are specified in a top-level application menu. For that reason, I'm planning to stick with having the same selection across all windows.
