A start to cleaning up the repo #118

Removed a lot of unnecssary files/directories and cleaned up readme to provide more up to date directions. I have built and run code with the jar generated from this new configuration and it appears to work properly. Recommend further testing to be safe.

Nice job Alec, everything looks good to me - can compile the JAR file and run a variety of assignments.
