When entering the dosages for each medicine at different times, the dosage can be higher than the available quantity which does not makes sense, what happens if the original quantity is depleted?

This is to be expected. When you view the medication information, there are no checks, it is just to display. It is possible that the remaining quantity can be less than dosage required when viewing the medication.

When you try to take/untake again later, MediTracker will then highlight the insufficient quantity issue as shown below:
