Unable to reproduce this with the qbittorrent system package on Budgie v10.6.2 on EndeavourOS with Papirus Dark. What flatpak packages were you seeing this issue with?
Okay, I'm seeing this with the Slack Flatpak. Gonna mark as verified. We can't do anything about the missing icon in the regular Tasklist since that's just a wrapper around a Wnck.Tasklist, but we can do something about the Workspaces applet.
I noticed a similar problem today - previously this bug was making it so mpv didn't appear in the taskbar. That doesn't happen anymore, but I sometimes get zombie mpv icons in the taskbar when no such process is still running. I'm assuming it's the same bug since it is all related to tracking apps for the taskbar icons.
@solomongrundy6 That sounds like a separate problem, and I would recommend filing a new issue for it.
Actually, scratch that, your issue is covered by #109. Comment over there with what you're seeing with mpv.

Every app on the list has a desktop icon set, and the icon correctly appears when using ALT TAB and in the Icon Task List. It's just completely missing in the Workspace Switcher.

So it is the old issue, some apps don't have a proper icon on the panel: in the Task List applet and Workspace Switcher applet The most affected apps are flatpaks I think, but qbittorrent from the system repo has this problem too:
