Fixes #10, #21, and #22.

I think this is ready to go, just need to do some serious testing in case this major change broke something.

Will be merging into the dev branch for now. This works so far with all the tests I've done, but I haven't yet tested all existing functionality of PwnableHarness to make sure I didn't break anything. I should probably add some type of test suite to make this easier for future changes. Merging now to dev will allow me to start working on other outstanding issues without waiting for full testing.
