Update run_on_subsamples.py to use Dataset class #71

Since it was not updated when the Dataset changes were made, the script ceased to work on new input data files. This change fixes it by updating it to use the class and thus interpret the new input data format correctly.

run_on_subsamples.py interprets the new input data format correctly, no errors or issues (AB, 8/9)
