I have converted two files from (Agilent) .d format to mzXML format. After uploading these files via WINSCP to GNPS. My job has failed about three times now . It always says that the chromatogram file is empty. I believe there is a problem with the conversion. The MS file is in .d format. When I convert it in MSConvert it selects the whole folder. Is there any problem with it ? As Agilent system generates files in .d format. Whichever paper I refer to, they used Thermo MS which generates .raw files. Has anyone faced similar issues
