Bam as input file #2

Feature enables working with BAM file directly, instead of the typical fastq inputs.

Added BAM as input file, however, if the BAM file is a uBAM (typical output of iontorrent), it needs converting to Fastq before proceeding to QC -> Alignment -> Variant Estimation.
