To make the --shuffled flag work, this PR adds shuffle_reads.pl script from the original source.

Once this PR is merged a new release should be tagged so that the bioconda recipe can be updated.

Thank you for this pull request. I wanted to retain the original filename for posterity but I added in your rename with a symlink.
