Docfixes #101

On this PR devtools::check() passes with 0 Errors, 0 Notes, 0 Warnings. Docs still need to be checked and potentially updated. The key to building the Vignette is in commit where I applied the same logic as found in this issue

Currently:

  1. building with no errors/warnings/notes.
  2. moved All docs to Roxygen including the Atom and Molecules doc objects that I modelled after the original RD.
