This PR contains latest changes from https://github.com/ohsu-comp-bio/funnel. It also upgrades some Go dependencies. The changes here mostly reflect the work done in the referred repository. In some cases, I have made additional changes to conform to the library updates.
After this PR, it will be easier to migrate our changes (~165 files) to the original repository, and make new developments.
