Several bug fixes in algorithms and others, for both MATLAB and Python - Part 1 of previous PR#357. "quality measurement" should work for all iterative algorithms in Python now

@AnderBiguri Please ignore the update history, I have re-based current master and only changed bug fixes, not new plot_geometry.py etc in this PR. So it should be "safe" to merge if you are agree. I will make another PR after you merged this one.
