As per this discussion, invariant sites can be removed from the multiple sequence alignment used in the TB phylogeny, leaving IQ-TREE with less work to do. The number of constant sites needs to be re-inserted into the IQ-TREE command line though.
So this is an enhancement request for the workflow. :)
