Update of pipelines: Phylogeny fix, improvement sample metadata, IRIDA 21.01-SNAPSHOT #15

This updates the pipelines by:

  1. Updated phylogeny pipeline
  2. Updated TB Sample metadata loading from the TB sample pipeline
  3. Switch to using IRIDA 21.01

TODO: note for the Phylogeny - should disable VCF as output upstream
