Output final hitrate (useful for QC) #12

I propose outputting the final hit rate in the log. I think it is an interesting value to look at for QC purposes. In particular I'm investigating the relation to sequenced read length.

Sure; this is a good idea. In general it would be nice to provide a number of different statistics. If there is anything else you think might be useful, let me know.
