These should be made available as user inputs in the long-term.

Ideally all of the MATLAB files that are used for the conversion and plotting should be converted to actual functions instead of straight-up scripts.

MATLAB is officially legacy as of #21 and #22 being done. Closing this - no further work should be done on MATLAB.
