your code and Rmd files need more documentation. Right now, a reader (such as myself) has no idea what they look at when they see something on the x-axis and something on the y-axis. Either have figure captions, or text describing what you are doing.
also, i suggest you start moving toward the project structure where main file and supplementary file contain the bulk of results (tables/figures).
and i can't run your processing script, leads to an error. likely when you try to write the result files. use 'here' to ensure it points to the right paths.
