A big downside is that right now this is nowhere near portable. Big priority shoudl be either making assumptions (e.g. plink is in path) or making completely relative, including removing the i and j convention and putting it in the makefile.

Also, I should include a makefile that will rerun the entire analysis from start to finish, write the graphs, write the paper, then build the Tex from source to redo the entire paper.
