Merge Develop into Master #29

A lot of changes were made including:

Updated modular physics introduction, headings, and added link numbers
Added a new section at the bottom comprised of commented out applet links
Created some files for use with appletviewer. These can be removed if needed
Debugged the fletcher applet in energy_cons
Added iframes
