Indicate clearly on the "upload file" page http://www.citadelonthemove.eu/en-us/opendata/convertmydataset.aspx (before user uploads the csv/xls file) these points:

no blank cell in the table is allowed (insert e.g. N/A when you do not have any data for the cell)
coordinates need to be in the following format: xxxxx or xxxxxx
allow user to download the template table with pre-defined column headings and the correct coordinate format which he can use as a start of his own spreadsheet

Coordinates format is definitely key in the process ; ususally they are composed of 2 separate latitude and longitude fields (as these are easily computed with common geocoders). But the 3rd step asks for "Geographical coordinates", which breaks the process after most of the work has been done if Latitude + Longitude is submitted here.

Also, there's a tip from Jesse about geo coordinates, but it's hard to find : add latitude field, then text field with a space in it, then longitude field...
