This is a broad issue. the only external CS tool I know of is crp-extract to extract textures from crp.

I am planning to write more tools: 1- external road editor. 2- mange enabled/disabled/sub/unsub mods/assets 3- manage load order.

I imagine all of the above will require us to run unity in the external tool. because ColossalManged.dll frequently makes use of unity.
