Good question. For now I'm planning to block the upgrade for multisite installs, but it sounds like there are bigger issues there (can't even get to the plugin page, because you don't have a Tools menu).

Well there is that, but also on per site activation it doesn't work (the screenshot I pasted is from that).
You should no longer see any change to the main WordPress updates screen due to this plugin, that was just an initial prototype version.
I think there is a misunderstanding. I did not begin on the WP Updates page.
I installed the plugin, activated it for the one site, went to Tools > Switch to ClassicPress, clicked the Switch now button and then I arrived at the WordPress Updates screen.
Oh! Yeah, that's definitely not what should happen.
I think for now we should disable that button on multisite installs. I was thinking that because multisite installs are likely to be heavily customized, and therefore more likely to break during upgrade. If what we have already doesn't work on a basic multisite, though, even more reason to disable it until we can figure out what's going on here.
I agree with simply disabling it for now.
This is fixed now:
Tried the plugin on local Multisite install and tried from both Network activated and single site activation.
It is not possible to update the entire network in one go either, is it?
Single site admin > Tools > Switch to ClassicPress > click Switch button
Result this screen (screenshot):
