Right now the SVDB-module does not seem to merge calls from different callers. Even though a 70% overlap is allowed for and CNVkit GATK and Manta all call the variant it is not merged.
Look into why this is the case. Suspecting that the format of the GATK VCF is causing malfunctions? Different genotypes?
