If a gene has diplayed reduced pentrance we should allow the parents to be carriers of het mutations within this gene for example in a AD transmission.

Yes I have thought of this. How do we tell genmod which genes that have incomplete penetrance model?

The user should supply a list of genes to "genmod models"
