I have the same issue but only with the 2 versions.
I bought the re release (2018) of SNES and NES. I extracted the North American NES version proceed to flash my new SNES. It seems to flash just fine.
(nandb.hsqs is the file I got btw)
The issue is
When I launch the classic NES menu item and look thru the menu items for the NES I do not see the option to return back. Even though I made an entry within the NES mini to return back using /bin/hsqs auto
The item simply doesn't appear. Additionally when restarting the SNES it will now always boot the NES menu and not the SNES menus.
No other roms are loaded. Just the base images for both
When I go to hackchi2, unselect the menu item for the NES mini and then resync. the device boot to SNES menus. But of course I dont have the menu item for NES mini any more either

My intention is to have access to four variations all hosted on a North America Super Nintendo North America Super Nintendo Japan Super Famicom North America Nintendo Entertainment System Japan Famicom
I dumped the nandb files from the three "donors".
Added the entries for each /bin/hsqs /usr/share/games/CLV-Z-YWWPS/nandbJPFC.hsqs (Famicom) /bin/hsqs /usr/share/games/CLV-Z-UDCNF/nandbNANES.hsqs (NES) /bin/hsqs /usr/share/games/CLV-Z-HRWRF/nandbJPSF.hsqs (Super Famicom)
as well as the entry to get back to the original /bin/hsqs auto
Under "Setting" --> "Console Type", the four entries appear under all four categories.
Flashed custom kernel... syncronized games... first time booted to SNES and the four options appear. It seems to work fine if I am going to or from SNES --> Super Famicom --> and back again
But any time I enter the original Famicom or NES, it is now a dead end, the option to go back is NOT available.
Each time I get "trapped", powering down or reset always relaunches Famicom/NES with no exit.
Restoring the original Kernel does get me back to the original Super Nintendo, but then reflashing custom kernel I am locked back to the dead-end Famicom or NES.
Full uninstall gets me back to normal, and I have tried again with same results.
What am I missing here? Thank you.
