In the Retroarch Menu -> Settings -> Video -> Try changing aspect ratio there from "custom" to "4:3" (might have to go through a LOT of choices until you see 4:3) and then turn off integer scaling. Also you might want to go to on-screen display -> overlay -> opacity -> set to 0.00, to disable the (now incorrectly scaled) scanlines.
EDIT: There's another option called Crop Overscan! See if it is on or off.
So I need to keep using the Retroarch .9c version because when I upgraded to 1.0 it totally messed up the aspect ratio on the snes games I have running it like Street Fighter Alpha 2 and Dragon Quest III - they worked fine in the .9c version but are seriously cropped in 1.0 - the snes mini is set at 4:3 if that helps, I did try going into retroarch while playing and adjusting the custom to core provided but its just as bad in this version
