I'm here again with a question. I'd like to try to extract single-copy ortholog genes from an alignment to run a phylogeny. My idea was to use a single annotation as a reference and extract only the loci that align one time in all the species. I don't quite trust algorithms to infer orthology, especially for closely related species.
