Fix cactus-hal2maf --binariesMode docker #1351

Today I learned that cactus-hal2maf --binariesMode docker isn't covered by the automatic tests... with predictable results.

This PR fixes the tests and cactus-hal2maf which has a recentish path-naming bug that stops it from working with docker binaries (but not inside docker images or with local binaries).

Resolves #1349
