This is likely the root cause of your issue. I was able to reproduce the bug you described by duplicating an episode and merging the two files in Jellyfin. After running the analysis task, the intro was (inaccurately) detected as being more than 10 minutes long.
The next version of the plugin (currently in the algorithm_rewrite
branch) was able to correctly detect the introduction.
after selecting the drop down for any show, there are no other settings and the other dropdowns are empty.
I looked at the log file you posted and noticed that Jellyfin didn't provide the plugin with a path to a media file to analyze for a lot of episodes (~6K).

Disclaimer: I didn't even know the manual option existed until this weird thing happened with the merged files. I haven't seen a show where the skip intro hasn't worked thus far.
I do have the Metadata downloader for the "Missing Episode Fetcher" enabled, so that I am able to see the upcoming airing shows on Jellyfin.
That's likely the cause of the no path was provided by Jellyfin
warnings in your log file. This should be fixed by d8bea7b54ef43eafc8cef7c48329d36e506a0248, which will be available in the next release.

I've just tested this with House of the Dragon, and its now skipping to the 4 minute 57 second marker on each episode. Still pretty far ahead of where the intro actually ends. Should I delete the plugin and redownload to rescan everything? When going to the advanced tab now, there are still no seasons and no episodes to choose from, but I can see all the shows.
This so far only happens on episode 2 of Rings of Power and both episodes for House of the Dragon. It detects the first 10 minutes and 10 seconds as intro, and the intro skip button pops up right away. I have had to disable the auto skip feature. I tried so far, erasing the introduction timestamps, and to regenerate EDL files. but It doesn't seem to be rescanning the library at all. I also tried hitting advanced in the plugin settings to change the episodes individually but after selecting the drop down for any show, there are no other settings and the other dropdowns are empty.
System information
