Two changes:

Formatting in README.md as discussed in email
Matching change for Program.java help output (more hints to user how to fix a bad command line)

Addresses first pass at issue #10 .

As mentioned in #10, I think we don't need this anymore (was mainly about the CLI, which has been moved to a separate repo).
