I have taken one of my 3D movies and made it work on the 3DS, but the parallax is not on the screen. It is trying to darken one image (in the right eye) and it leaves the other image unaffected. All that needs to be done is to take out the dark filter in the right eye and the 3D will be correct. It is placed in the right position for each eye, but it does this unnecessary dark filter in the right eye for no reason. If this can be fixed, then there will be a video that works for 3D titles. You will need 3 videos a left eye file, a right eye file, and a main video file. FFMPEG is better for 3D movies, but you need a file that has the left and right images on the video. AVISynth, BD3D2MK3D,Make MKV, and FFMPEG, Handbrake to convert the video.
